The plot of the story begins with the death of Grace Cahill, grandmother of main characters Amy and Dan Cahill. Just before her death, she added the following to her will, creating the premise for the plot.

For your inheritance, you may have the first of thirty-nine clues. The first team to successfully put together the clues, which are scattered across the world, will discover the secret of Cahill power and become the richest, most important people in history.

Chapter 1 begins with Amy and Dan traveling with their aunt from their home in Boston to Worcestor County, where Grace's home is located, for her funeral. There, about forty people get a special invitation, and they see a video of Grace Cahill explaining what are the 39 clues. She also says that Cahill family is the biggest and most powerful family in the world, and that almost every famous person in history was related to the Cahills. Everyone also finds out that the Cahill family is split into four branches: Lucian, Ekaterina, Tomas, and Janus. The invited people can take a million dollars or the first clue. The people who took the clue can search for them alone or in teams. Most of the people take the money, but seven teams take the clue. Grace's lawyer then tells Amy and Dan (who took the clue) a warning: Beware the Madrigals.

At first, Amy and Dan don't know what the first clue means. They decide to look in the library in Grace's mansion. There, they figure out that it has something to do with Benjamin Franklin. After that, the Holts set the mansion on fire. Amy and Dan escape, and see a man wearing black clothes spying on them. They also decide that they need an adult chaperone to find the 39 clues, and they choose their current au pair, Nellie Gomez.

Amy and Dan know that the first clue had something to do with Benjamin Franklin, so they decide to learn about him. First they do that in Philadelphia. There, in a museum, they find out that Benjamin Franklin hid something in Paris, France, so they decide to go there. Also, the Starlings go to the same museum, and a sonic detonator explosion made by the Holts seriously injures them there. Because of that, the Starlings can't search for the clues anymore.

When Amy and Dan go to Paris, they see Irina Spasky. They follow her; she goes in to a Lucian stronghold, and they also go there. It turns out that it is a trap, and Amy and Dan are almost buried alive. Later, they figure out that the have to go into the Paris Catacombs, which are filled with bones and skulls. There, they find directions in a magic box (something similar to Sudoku). These directions lead them to a church, where they find a vial of liquid that is wrapped in a page of Mozart's music. The Kabras steal the vial, but Amy and Dan still have the music, so they book train tickets to Vienna, Austria, because Mozart lived there. They also figure out that the first clue means something more then to learn about Benjamin Franklin.

The book ends with William McIntyre meeting with The Man In Black.
